Actually, there's this annoying little document that backs Elon's actions: The U.S. Constitution. Plus, the Justice Department is likely to weigh in on any flagrant civil rights violations.
Americans and their obsession for the constitution... seen from the outside it's almost like a cult. If you twist the constitution words hard enough you can make them say whatever you want.

By the same token, the Alameda County Health Department isn't qualified to determine what are allowed constitutional civil rights violations.

Because the courts are what determine what is or isn't constitutional, not the people. And definitely not a local government health department.
Edit: And besides that, what part of the US Bill of Rights says "In the event of emergency, all these governmental limitations are suspended"? What part in any state's bill of rights says that?
How does the constitution let Elon do what he wants here? The Constitution gives the government the right to force you, at gunpoint, to pick up a gun and walk onto a battlefield where other people with guns are expected to shoot at you — see WWII. Given this, and given that we’re in a similar time of emergency, I don’t see how forcing people to not do things that exacerbate the spread of coronavirus is not a right granted the government by the Constitution.
Elon is defying a local county order, not a state or federal order. That county does not have the right to infringe on Elon’s constitutional rights.
The constitution outlines the LIMITS of federal authority and outlines protections for individuals against federal authority. It is not a document FOR the federal government and the federal government doesn’t have any explicit rights.
